When type in command like ;fly or ;fly me or some commands I tested like ;god and more don't work
They only work from panel

this is super rare to hapen
it happens everytime even where i dont even have any custom commands installed
Did you remove the Custom commands folder entirely? Doubt it'd interfere but let's make sure.
Did you modify anything within v2 itself? I see some errors from the PlayerHandler, so I assume something might've been changed.
I checked it in whole different place by inserting it from toolbox btw i think I have to try this on another place again to check i will let you know if it's custom command or maybe my account is glitched
Ah okay, I don't think it's generally your account, I think you might have forgotten to turn on some essential Settings in that case.
Also check if you're getting any warnings about HD Admin being 'Sandboxxed', that means that there's another model actively interfering with it.
I also have no idea about the general logistics of including different versions of HD Admin within the same game, all vastly different in build. (Especially if you combine Classic and V1.)

;godbug is already on our radar, actually! As for;fly.. I didn't encounter any issues with it myself, so if you could show the console, record or show exact replication steps that'd be incredibly helpful, thanks!
